LaGuardia is best then take the BQE (Brooklyn Queens Expressway) to Barclays.
Depends on where one is spending the night. For expense and convenience, JFK airport Airtrain to the A Train (just like the song). Switch to the local C at Nostrand Avenue, then two stops to Fulton Street. Barclays is right there--though I don't know their policy on bags. Allow a conservative 40 minutes--but it's an inexpensive and reliable 40 minutes.
If staying only one night, I would use the Mariott in downtown Brooklyn. Likely to be cheaper than Manhattan and easy back to JFK. If staying Manhattan, then downtown/Financial District is an easy subway ride from Barclays and also back to JFK. If staying in uptown Manhattan, then perhaps LaGuardia is best--though the traffic can be unpredictable.

Where does the Airtrain stop Van Wyck Expressway? Isn't the A train at Lefferts Blvd/Liberty Ave?
