FFP file is a FLAC Fingerprint data. A FLAC Fingerprint is a small text file that contains the filename and the checksum information for one or more FLAC files. A FLAC Fingerprint is generated only for the audio data portion of the file.
An MD5 file is a checksum file used to verify the integrity of a disc, disk image, or a downloaded file. It stores a checksum, which is a value created from an algorithm based on the number of bits in the file. MD5 files are sometimes generated when a disk image is created.
I suggest you, before renaming the files or tag them, run a file checker just to check if the download was correct and files are not corrupt. Then do whatever you want with them.

Yes, there is a more automated way...
I use foobar2000 with masstagger plugin
If you use Kid3 audio tag editor, you can the select Mass-tagging of multiple files. I don't know this program.
MP3Tag supports FLAC and has that option too under "Batch Tag Editing".
