I'm planning a trip to Japan soon, wondering if anyone has any recommendations for record stores to find interesting Stones b-sides/rarities in Tokyo?

Depends on your interests and your wallet .
For used stuff you can safely start from DiskUnion or TowerRecords shops.
General discussion about vinyl shops is here.

That is a long thread. Maybe only a few last pages are of interest and up to date.

Here is a list of rare CDs made by Matt Lee long time ago. Most of them are Japanese.
The list is still valid, but the prices nowadays are lower due to declining interest to CDs as a physical media. With a bit of luck you can get Welcome to Japan Licks / PCD-2727 or The Pleasure of Pain / XDDP 93082~3 below $150. But do not expect to find The Greatest 3 / SPCD-1524-26 in a wild.
Old Virgin Japanese CDs Stripped, Bridges To Babylon, No Security, Live Licks, and Polydor Shine A Light (all with bonus tracks) are relatively cheap even on ebay, you do not need to go to Japan for those. But in Japan they will be even cheaper. A couple of recent editions also have bonus tracks. Like GRRR live, Bridges To Bremen DVD/Bluray etc.
There are interesting sets of Japanese only CDs and SACD prepared from the flat transfers of the original master tapes. Here is the list.
The earlier editions from 2011-2015 are already OOP. Goats Head Soup, Live Licks and Still Live from that list are relatively hard to find on the second hand market.
Another nice recent but OOP toys are Japanese only editions of Big Hits (High Tide And Green Grass) UK [UICY-79022], Through The Past, Darkly (Big Hits, Vol. 2) UK [UICY-79023] and, for sure, Live Collection [PROT-1359/65]. The latter was sold only in that fancy RS No 9 Harajuku store. Sure, it is possible to find it second hand but do not expect it below the original list price of ¥16500 (appr. $100). Through The Past, Darkly (Big Hits, Vol. 2) UK [UICY-79023] is a temptation for a collector of 'post stamps' because it was issued in octagon cover.
If you are in collecting the old and the first pressings you can look for Tattoo You [CP35-3032], Undercover [CP35-3087] and Rewind 1971-1984 [CP35-5021]. That Tattoo You, btw, is the very first CD of The Rolling Stones in the world ever. It is not extremely rare (I would say Toshiba-made reissue from 1984 is relatively common) but might be a bit pricey if complete with OBI or Golden Price Sticker.
There is West German import too. The Rolling Stones - The Rolling Stones [London 820 0472]. With UK track list and long, cold ended, Tell Me. It is from 1984, it has black-and-red London ffrr logo on the label. In Japan it was sold with an additional sticky plastic OBI.
This edition will turn 40 years in July 2024. It is almost an antique . Grab it if you'll find it, no matter the price.
Similar version of Beggars Banquet [P33L-50002] is not rare. Do not pay inflated prices.
Well, you can always hunt for The Beatles - Abbey Road [CP35-3016] too. Hope Urbansteel will not curse me for this suggestion .
PS. Have no idea about vinyl and vinyl singles.
